Alternative splicing is a cellular process that accounts for protein diversity in higher eukaryotes. As much as 60% of the human genome (Kan et al., 2001) and 41% of the mouse genome (FANTOM Consortium, 2002) are alternatively spliced. Methods currently available specifically for aligning mRNA sequences to their cognate genomic sequence has include sim4 (Florea et al., 1998) and Spidey (Wheelan et al., 2001).
